When using the recursive option, It will upload hidden folders as well.

I have the same issue.
I'd like there to be an option to ignore files when recursing, if they are hidden,or if their path contains a known pattern, for example #recycle or when the directory starts with a . or when it's in a subfolder of a @eaDir directory (where synology stores thumbnails)

That would be a great option !
