Whedon (or at least the preview service version) fails to compile a paper when the repository contains a file named paper.tex. (I discovered this because I wrote my paper first in LaTeX and then converted it to a Markdown file named paper.md for submission to JOSS.) The following inaccurate error message is displayed:

Your paper failed to compile with the following errors:

There seems to be more than one paper.md present. Aborting...

If Whedon, or the preview service, doesn't allow the repository to contain a file named paper.tex, then at the very least the error message should be changed to mention this explicitly.

I have created a sample paper repository at https://github.com/logological/whedon-test.git that triggers the error. Simply enter this URL in the "Paper repository address" field of the Whedon preview service and press the "Compile paper" button.

Thanks for flagging this - it's a known issue. We can improve the error message here...

Might this be related to our issue #80 ? I think this needs to be fixed...
