Aseprite’s tileset is set up in a way where, no matter what, an empty tile will offset the entire tileset by one tile, leaving the tile picker not looking great, especially with square pieces of terrain, as well as forcing an extra tile you don’t need if you already have an empty tile in your tileset. You can’t disable this either, your only option is just to pad out the offset with other tiles. I think it would be nice to be able to just turn that empty tile off or be able to edit it or even be able to set the empty tile as an index somewhere later into the tilemap or something.
I think it would help a lot with tileset organization if it was possible.

I think that removing the first empty tile is not a solution to this, as the linear arrangement is not a proper way to visualize structures that were created in the tilemap. The best idea at the moment is to have an alternative view of the tileset as a mini tilemap.
