I had ran 'bundle install to install all the gems', and then I run this command as below:
'bundle install'

and then it displayed the error "missing gems"

Hello @ARIEnergy this seems like a configuration issue on your end, since bundle install works fine with the pod-merge included in a new project I just created.

Make sure your Gemfile also mentions the source and includes cocoa pods:

source 'https://rubygems.org'

gem 'cocoapods'
gem 'cocoapods-pod-merge'

I had included these, but it failed, it cost me three day, so now I gave up it @biocross
